NAME

stem_variation - Colors alignment according to differences from a reference sequence.

 

SYNOPSIS

stem_variation

[file]

 

DESCRIPTION

stem_variation will color alignment according to differences from a reference sequence (first sequence in the alignment if nothing else is given):
Green  = no change
Yellow = semi-conservative basechange
Orange = conservative basechange
Red    = mismatch
White  = gap

 

OPTIONS

stem_variation has no options.

 

EXAMPLES

Convert col file to col file.

  stem_variation foo.col > foo_color.col
